Since upgrading to 10.5.7 Time Machine doesn't back everything up

Today I tried to back up my computer after a couple of weeks. 1st time since upgrading. I deleted the Backups.backupdb folder via the Finder due to space and the fact I have lots of other stuff on the disk that I can't wipe.
I've just moved abroad and am waiting for the rest of my gear to get shipped and am using one disk for everything I need. Time Machine has worked fine up until now.
It backs up 55Gb of the 69 it should but says backup completed successfully.
So I googled to try and figure it out. So downloaded "Time Machine Backup Monitor Widget" to check... every time it gives me a slightly different result... this is the first time I checked:

Starting standard backup

And then this is the latest after trying lots of different things:

Copied 10 files (1 KB) from volume Macintosh HD.
Starting post-backup thinning
No post-back up thinning needed: no expired backups exist
Backup completed successfully.

I've tried excluding everything from spotlight and I don't have anti-virus software.
I can't seem to figure out what time machine has excluded from the backup.... I know it'll be important
Please help.

I'm using a rugged lacie with FW 800 300gb disk for backups and other stuff.

p.s. I've re-indexed both the Mac HD and the external TM disk after excluding them from spotlight and still not backing up all the information.

Not a good idea. If you want to put other stuff on the same disk as your TM backups, make a separate partition. TM works best with it's own, exclusive space.

And do not change or delete any of TM's backups via the Finder. Sometimes you may get away with it, but you can hopelessly choke your Mac and/or corrupt your backups.

That's an indication of a problem with the disk, or communicating with it.

Did you exclude the drive via System Preferences > Spotlight > Privacy?

I can't seem to figure out what time machine has excluded from the backup.... I know it'll be important

You need to start over.

1. Turn TM off and de-select your TM drive (select "none"), quit System Preferences.

2. Delete the file /Library/Preferences/com.apple.TimeMachine.plist (in the top-level Library folder, not your home folder).

3. Do a Repair Disk (not permissions) on your TM drive via Disk Utility (in your Applications/Utilities folder).

4. Delete any remaining backups via TM, not the Finder. See the instructions in item 12 of the Frequently Asked Questions post at the top of this forum.

5. Delete the now-empty Backups.backupdb folder with the Finder.

6. Partition the disk. See item 6 of the same article. If you can't get enough space that way, you must copy off the other data on it, erase it, then copy it back.

7. Exclude the new TM partition from Spotlight via System Preferences > Spotlight > Privacy.

8. Select the TM partition you just made via TM Preferences. If you don't want TM to back-up the other new partition, exclude it.

9. Turn TM on, and either wait for the first backup or do a Back Up Now. It will be a full one, of course, so rather lengthy. Monitor it with the widget; if you continue to get the "waiting" messages, here's the standard list of things to try next:

  • 1. Do a Repair Disk (not permissions) on it via Disk Utility (in your Applications/Utilities folder).
  • 2. At least temporarily, de-select Put the hard disk(s) to sleep ... in System Preferences > Energy Saver.
  • 3. Be sure it's connected directly to your Mac (no hubs, and not the USB port on keyboard).
  • 4. Try different port(s), cable(s).
  • 5. See if your drive has an automatic sleep or "spin down" feature you can disable.

  • If none of those helps, it's time to go disk shopping. :(

    Ok I've gone out and bought a new drive to back up to and the same things happened.
    Before I bought it I did everything you advised like trashing the TM prefs, deleting the old backup properly and doing the spotlight privacy stuff.
    I'm positive its a 10.5.7 software issue now. I've googled and checked this site and it looks like a lot of people are having this issue.

    Its a totally new drive which I formatted properly. Also this is a USB and the other was FW800 so I know it not a wire or bus issue. Also my disks are working fine other than this.

    When I first tried to back up to the new drive it took about 10 seconds to finish and then said it hadn't done a back up yet... then when I tried again it took about 3 times the amount of time it did before.... over 4 hours. Also some of the keys on my keyboard stopped working during the backup... like the F12 key to get widgets up. I had to restart after the backup finished.
    I wasn't using the disk while it was backing up either.

    On the TM Monitor widget it seems to have not saved the last full backup and I'm left with the 2 short ones I attempted after I knew it had failed to do the full amount (55GB instead of 69GB).
    The last one which only backed up a few MB says:

    Starting standard backup
    Backing up to: /Volumes/Time Machine Backups/Backups.backupdb
    No pre-backup thinning needed: 100.0 MB requested (including padding), 176.13 GB available
    Copied 63 files (1 KB) from volume Macintosh HD.
    Starting post-backup thinning
    No post-back up thinning needed: no expired backups exist
    Backup completed successfully.
    Stopping backupd to allow ejection of backup destination disk!

    I don't have any other options now really apart from getting different backup software until this is resolved at apple.
    If there are any other things I could try please let me know.

    The problem is actually with my Mac HD info... its seems to be showing 10GB too much.

    I used "superduper" to back everything up again and its 10GB short of what the mac HD info tells me... but this time the progress bar showed the correct amount and completed to the end, whereas Time Machine's progress bar finished before it got to the end at 55GB instead of 69 which it showed.

    If that makes sense...

    Is there a way I can reset the calculation of the info of my Mac HD?
    It really threw me for a bit. I thought my disk wasn't that full before.
    So I've actually got more space on the drive than it shows.

    Anyway, sorry about the earlier claims... but there still is a problem... which wasn't there before 10.5.7

    Sorry.... forget the last post.
    I used "superduper" and it has backed up everything, all 69GB.
    I want to use Time Machine but won't bother until this issue has been dealt with.
    If you have any other ideas please let me know.

    Yours is the only such post I've seen here.

    The widget only goes back a few days. It only looks at your system.log and the previous one, system.log.0.bz2. To look back any farther, you need to use the Console app.

    It's unlikely you really have a TM problem; nor a problem with what is shown as being on your disk.

    There are some things that Time Machine excludes automatically. Normally these are quite small; system and user caches, system workfiles, logs, and trash. If you have 14 GB of those, you've had some sort of problem to cause it.

    If you have a Disk Image that's not formatted Mac OS Extended, TM won't back it up.

    Also, it normally won't back-up the Previous System folders that an Archive and Install makes.

    There's an application named WhatSize that I see recommended, as a way to find large items on your disk. That's worth a try (Google, VersionTracker.com, MacUpdate.com).

    And you might try a maintenance app, such as OnyX (free, same places) to clean your caches and logs.

    The backup i mentioned on the widget was only 2 minutes before the other ones.... it saved ones hours before... i've gone through onyx and deleted all caches etc that could be causing issues. The disk was partitioned accordingly.
    What you mentioned about previous sys folders... that never was an issue before.
    The problem still exists and i've tried everything you've suggested and more. Every volume is displaying different disk usages... even though they contain the same items (hopefully). Now my TM backup is showing a 7GB discrepancy.
    I discovered today that when I "got info" of my mac HD it showed that it had last been modified on the 13th May... even though I've been using it everyday since then... and other directories inside it were showing current dates (4th-7th june). So I decided to check in the software update system prefs whether I installed anything on that date and lo and behold 10.5.7 was installed that day... the only thing that was. After a while the get info window now shows "today at 16:54"... which correct.
    Which leads me again to think its the sys software update that has been doing this to my computer.
    I tried to figure out where in my backup the discrepancy is happening... and there seems to be minor differences in a lot places... mainly within my user directory.... 2gb in user/library etc and some directories (within the backup) don't finish calculating the size so I can't check if there is a difference.

    Anyway, there was one thing I hadn't tried which was verifying permissions on my Mac hd.... this was the result:

    There are lots of differing permissions and other things in here... as well as something about the time machine.app

    I don't know if that has anything to do with anything... but because disk utility is a mac app I'll go ahead and repair them and hope it doesn't get worse.
    I'm going to download and install the 10.5.7 combo update to see if that helps as well... that seems to be a popular suggestion to fix update problems.

    If this new info sheds any light on my problem please let me know.

    If you change FileC, the date modified of FileC will change, as will FolderB, but FolderA will not be changed.

    You rarely change any of the top-level folders, to change the enclosing disk; one of the few times is an OSX update.

    I tried to figure out where in my backup the discrepancy is happening... and there seems to be minor differences in a lot places... mainly within my user directory.... 2gb in user/library etc and some directories (within the backup) don't finish calculating the size so I can't check if there is a difference.

    There are some things in home folders that aren't saved, including caches.

    If you want the full list of things that TM ignores, because they aren't needed to restore your system, it's here:

    /System/Library/CoreServices/backupd.bundle/Contents/Resources/StdExclusions.plist

    Note that backupd.bundle is a "package." You must control-click (right-click) on it and select Show Package Contents.

    Somewhere in there is your "missing" space.

    Anyway, there was one thing I hadn't tried which was verifying permissions on my Mac hd.... this was the result:

    First, don't waste your time with "Verify Permissions." Just run "Repair Permissions."

    Second, nearly all permissions messages are innocuous and may be ignored: http://support.apple.com/kb/TS1448

    I don't know what this is.... I've never experienced previous system folders being visible if thats what you mean.... I've always updated over my previous software (since a clean install of 10.5 originally) with every 10.5.x update.

    The only issue I'm having about this whole thing (because my computer seems to be running fine) is when I run TM for the first time (I've restarted the backup a few times now to check) the progress bar shows 69GB... even though the total disk usage is 77GB... but the most worrying is the fact that the progress bar gets to about 80% (55ish GB) and just stops with the remaining 10-15GB (which were on the progress bar) just not getting backed up... if the progress bar went to the end no matter what GB it showed I wouldn't be so concerned. And after TM finishes it says the backup is complete... despite the progress bar just giving up.

    I'll go through this StdExclusions.plist and see if there is anything substantial in here.

    They're left by an Archive and Install, and are at the top level of your internal HD.

    The progress bar will seem to speed up and slow down, depending on what's being backed-up (a lot of little files vs. a few big ones), although it doesn't usually just stop for very long.

    If the backups say they completed normally, then they completed normally.

    And since you've checked most of your actual data, the difference has to be caches, workfiles, swapfiles, etc., and perhaps a Previous System folder.

    Are you by any chance running File Vault? That can distort the reported sizes.

    The 69GB that the progress bar showed... goes to 50something GB then finishes instantly (there is no way it would back the last 10GB ish in 0 seconds)... the size of the backups.backupdb is also 50something GB... not the 69 that it said.
    I've never had this issue after using TM for a year or so.

    I've checked the StdExclusions.plist file and I accounted for the private directory files but the user directory (despite a 1.5GB of user/library/caches) is still down a huge amount... 8GB ish.

    ?????

    I'm going to re-install the 10.5.7 combo now

    I've managed to single out the various things that TM has left out... There are a lot of cache folders (iPod Photo cache within iphoto, cache in user/Library, and ipod and iphone software updates) that aren't involved so thanks for clearing that up for me.

    However my iTunes Library is very important to me and it seems 1.1GB has been left out of the user/music/iTunes folder. My actual mp3s are on a separate external disk... so its just data of my Library... in the TM backup the "iTunes Music Library.xml" file was not included (50MB). Also 1.1GB of data was left out of the "Album artwork" folder... The backup of album art only contains 64MB.

    Please let me know if I don't have to worry about this.

    I don't know much about the inner workings of iTunes.

    I'm not sure how or why the .xml file is left out (it's not in the StdExclusions.plist file), but it looks like it's created automatically, so may not be needed.

    You might exclude these items from TM, run a backup, remove the exclusion, then run another backup. If that doesn't get them, re-post this part in the iTunes forum. Someone there may know more about it.
