Pencil pro tip is thinner at base
Pencil pro tip base diameter is smaller than that of pencil body top causing misalignment. Same tip is aligned fine with 2nd gen pencil body. Are we getting new tips for pro specifically to fix this issue?

As the replaceable Pencil tips are common to all models of the Apple Pencil, any misalignment will be due to the Pencil itself.
If your Apple Pencil Pro has a defect, you should return it for replacement.

Are you’re comparing how the 3rd party tip fits on the pencil 2 versus the way the Apple tip fits on the pencil pro? That could very well just be the 3rd party tip versus there being an issue with the pencil. Also, it doesn’t appear that the pro will have different tips since Apple shows their replacement tips as compatible with the pro like it is for the previous pencil models. Do you notice any issues when using the pencil pro? If you’re concerned that something isn’t right you should definitely take advantage of the exchange/return period to have it replaced.
When fitted correctly you should see a tiny gap, of about the thickness of a sheet of paper, between the tip and pencil body. If slightly loosened, or overtightened, the Pencil may not work properly. The expected gap does not appear to be evident in the first image for the upper Pencil.
Unless unavailable, when the Pencil tip requires replacement due to wear, you would be best advised to replace a tip with Apple replacement parts - as these will be manufactured to Apple's high quality standards and engineering tolerances - and will be using the correct polymer materials. When using third-party replacements, you don't have this assurance.
As for your "alignment" issue, consider that the Pencil tip does not actually attach to the main Pencil body, but is screwed onto the transducer assembly - allowing the Pencil tip to move (albeit minutely) independently of the Pencil body. Inevitably, this may lead to tiny variations in alignment between the Pencil body and tip.
If you are using a genuine Pencil tip - and you believe that misalignment between the two components is excessive or incorrect, you might try swapping the tip for another genuine item. Otherwise, you would be best advised to return a new Pencil to your retailer for exchange.
Alternatively, a visit to the Genius Bar at your local Apple Store will provide opportunity for your Pencil to be assessed by Apple Technicians - and explore your available options.

It’s not 3rd party vs Apple tip. It’s 2nd gen vs pro pencil with same tip. This is same with Apple tip as well. However all pencil functions working fine. Just concerned the protruding pencil sharp body edge may cause scratches in iPad when using pencil in tilted angle.
Since the issue is with the pencil body assembly instead of tip, misalignment exist if used Apple tip or 3rd party tip. I called Apple customer care, sales team agreed to replace the pencil. It was very quick support from Apple team. Will update once I receive the new one.
I collected a brand new Pencil Pro today, and I don't see a problem with the tip. Photo below for comparison with what you see on your Pencil.
