How do I get bookmark folders in safari on iphone

I am trying to sync the Safari bookmarks on my MacBook Pro to my iPhone. This has worked. No problem there. However, on my MBP all my bookmarks are in folders. When I turn on synching on my iPhone these bookmarks are loaded individually instead of going into folders. To make matters worse this gets synched back to my MBP screwing up the bookmarks there!

Usually Apple "just works." Not in this case.

I turned off syncing on my iPhone and restored the Bookmark.plist from Time Machine to my MBP, so I'm clean again, but what should I be doing?
