When you offset trackers 3 and 4, you accidentally moved the tracking points
instead of just the reference pattern and search region. To avoid this, zoom in
so you can see what you're doing. When you activate the offset track function,
note that an x appears in the reference pattern square. Drag the x,
not the tracking point.

Thank you very much for your reply. I've gone and re-tracked my shot but it's still not working. What I'm noticing is that the offset track boxes are skewing as you can see in this image...

The track lines look pretty good, tolerance was normally above 90% for most of the track. The other thing I'm seeing is that once I activate the stabilization node and apply the corner pin, the corner pin grid is not lined up on the image....
