I just got my new 3G ipad at lunch time. started syncing, I synced the music. Went to sync a couple of movies -- the movies transferred the music went away??
Synced the music, the movies went away???
When I go into iTunes I cannot select (and have the setting saved) to manually manage music and videos. I can check the box, but when I select another tab and return, the checkbox is unchecked.
When I select the music, Movies, and TV Shows tab, they are grey.
The work around seems to be to go into each of the above tabs, and select what I want to sync, then sync. Everything transfers.
The next time I start up iTunes though, I have to repeat the process. If I just attach the cable and sync, everything gets erased????
I hope I'm explaining this in an understandable way. The only think of is that I did update iTunes last night to 9.1.1.
When my wife gets home tonight, I'm going to see if her iPhone exhibits this behavaor.

Yes, I was able to retrun them to the Pad, but the data in my PDF reader were deleted. And then, when I tried to simply sync some music, iTunes wanted to delete my apps again!
Sounds related to OP's problem.
The app-delete problem persisted even after I tried to tell iTunes that I did not want to sync any apps. Still got a warning that if I proceeded with the sync, my apps would be deleted. (BTW, this problem repeated with my iPhone 3GS even after I updated to iTunes 9.1.1.)
Let's see if this is a bug ...iPad 3G, MacBookPro, Mac OS X (10.5.8)
Currently Being ModeratedMay 4, 2010 8:56 AM (in response to gtownby)I haven't figured out how to downgrade from 9.1.1 but i did find and follow the directions for removing / reinstalling itunes in the Apple Support section.
Syncing is now working, sort of...
It's not forgetting my sync settings any longer, but all of my smart playlists are incomplete. i.e. one of my playlists contains 63 songs. I have 63 songs synced on my iPhone but on the iPad I have 5.
Interestingly the songs on my iPad are determined by the smart playlists I've setup for syncing.
All of my music / songs are there, but every playlist contains a subset of the list????

I then had to restore and pull up a backup which took about 10 hours! Now the new 9.1.1 version will not recognize ringtones I already purchased from Itunes.Dell, Windows Vista

iBooks and iTunes is garbage! Completely unintuitive..
Have the same problem, I can drag and drop, but whenever I reconnect iphone to laptop it deletes all the pdfs. Or if I do as everyone else has, the songs and playlists get deleted.
I just deleted ibooks off try to use Dropbox instead.

I have the same problem with apps. from the itunes store - get them all in folders and in order and also on the ipad2 and when it synchs the next time - everything is all over the place and folders are non existent ??
