Quicktime will play the files but the "pro" menu including export is not available. I did discover that Quicktime X's option "save as iphone" option will convert the file to mpeg4 which iTunes recognizes. Too bad that I spent $ on upgrades to Quicktime 7 for a product that doesn't work on my system.MacBook Pro, Mac OS X (10.6.4)

This should answer your export & saving question.
I had the same problem as I just wiped my OSX.5 mac and installed a fresh new copy of OSX.6 onto it.
It seems that Telestream's Flip4Mac current version 2.3.4 no longer allows Quicktime Pro users to export WMV files. But I was able to download an earlier version 184.108.40.206 which still allows for export and saving.

Hopefully your Flip4Mac license you purchased will work with a downgraded product. If not the (FREE) version works as this is what I have installed.
Remember to uninstall your current version of Flip4Mac before installing the older version. By default you can find a Flip4Mac uninstaller package in the Flip4Mac folder located in the applications folder.
Also don't be tempted to upgrade Flip4Mac after you downgrade it. As a safety keep the old version .pkg file in a safe place as the file may not be available for download in the future.
