the only thing that came across my mind is that you may have EQ on inside iTunes.
Hence the peaks. Turn it off and tell me if it solved.

It turned out to be a preference in iTunes called "sound enhancer". Sound enhancer completely changes the sound of a mix. It changes EQ, and appears to add DSP or reverb. Go to iTunes preferences>playback tab, and turn off sound enhancer. I think it used to be on by default in older versions of iTunes.Macbook Pro 2.53 intel 2core 4gb 1067, Mac OS X (10.6.3)
