It can be removed from the store, but I don't believe Apple can remove it from your computer or iDevice remotely.
^Note, I am fully aware that it is technically possible for Apple to do this, however, I am not aware of any situation in which they have actually done so.
Are you sure you didn't accidentally delete the app from iTunes? All it takes is accidentally hitting the delete key and either having previously disabled the warning/confirmation prompt, or ignoring what the prompts said when they appeared... Yes missile command has disappeared from my iPhone as well and it's gone from the app store and I paid for it!!!! do I get a refund?

Does it still exist in iTunes on your computer? If so, just sync it back. If you delete an app from iTunes on your computer, then sync, it will also remove it from your phone.
