This happens to me often. I am unable to pin down what exactly causes it but I have discovered how to get it to sync. I delete the iPad backup from within iTunes and then hard reset it (by holding the top button and home button until the screen turns off) and then I force quit iTunes. I then restart iTunes and plug in the still-turned-off iPad allowing the connection with iTunes to boot up the iPad. From here, the sync will almost always work, albiet after a long backup process. This is normal, I believe, because iTunes needs to rebuild the iPad backup from scratch. By the way, I'm assuming you're on Mac OS X. I have no idea if this would work in Windows.

I had the same thing like you. Rebooting my iMac resolved the issue.
If this does not work for you I guess you'll need stop the sync in iTunes and do a reset of your iPad. If you've deleted old backup-copies, only your apps, music,... will resync but app-data like gameprogress, saved games,... will not be putted back.

I also have this problem of iPad stuck at about 90% of backup process.
I tried to search the web and forums for solution,. Millions of people have tjhis probelm but it seems to me that there is no real solution for it
Apple never have support for this problem, and seems that they are not going to solve this problem. This is because it has been around for years
This is real bad and APPLE MUST COME UP WITH SOLUTION to this very annoying problem
