Motion 5 and FCP X are not only working very well together, they are made for each other...
Running them both at the same time is normal standard...
FCP X Content Library of Titles, Transitions, Generators and Effects can be opened
in Motion for further customization (right click and choose “open a copy in Motion”.
When done, save it, and your modified template is ready for use in FCP X...
Or create a Motion Project, Effect, Generator, Transition, or Title direct in Motion,
Save it, or Publish Template, and it will be directly available from FCP X Content Library.

Creating new effects, transitions, titles, and generators and publishing it to FCPX works great. However, right now, there is no automated way to round-trip something that starts in FCPX. It's not like in FCP7 where you could have a motion project "embedded" inside a FCP7 timeline. This is a source of many complaints, and hopefully it will be something Apple adds back in.
Yes, you can have both open at the same time.
