This is an old issue and I have a feeling the answer is Time Machine is not supported using port trunking? If you disable the aggregate bond I would not be surprised if it started working?
This problem appears to have affected 10.5 Server only? Perhaps later versions of the Server don't have the problem?

Since the whole point of switching to link aggregation was to increase throughput to the server (especially because of Time Machine), I wonder then if I break the link and set Ethernet 2 to a differnet IP, could I then force the clients to back up via Time Machine over Ethernet 2 so that Ethernet 1 can be more responsive to other AFP traffic?
