Well, I did 3 tests. Most including steps I already did, but I wanted to make 100% sure.
1- Restored from my backup from this morning aka latest backup with previous iPhone, also known as backup done under iOS5...
Result = All the apps were transfered OK (at first glance anyways), but not the folder organization and no data. (none. No pictures, no settings, no previous scores, etc.)
2- Restored to nothing and start over as a new device, with the intention of using "backup from iCloud" option. I remember seeing "last backup today at xx hour through iCloud service" (or something like that)...
Result = That option didn't appear. As I said in the OP, nothing points to a backup in my iCloud page and it didn't look like any space had been taken for any backup when I looked at my iCloud status on my mobile devices. So either I'm immensely mistaken, or those backups were erased. (I'm not even saying it was a bug, just that I must've done something wrong at some point, not knowing I did).
3- Used Time Machine to fish out a previous iPhone backup I had done before iOS5 and had had to delete to do the iOS5 install... And restored from that backup. The latest backup I could find was 4 days old, but still much better than no data, right?
Result = All apps seem to have transfered
Still no folder organization at all
Only SOME data has been transferred. For example, my backdrop image (regular "desktop" wall) has been restored... but not the lockscreen one! My pictures are there... all but the roll. So if I had pictures not transfered to my computer, I lost them for good.
Call history is there, but not SMS...
And almost no data from thirst-party apps, like scores or lists.
So it seems I lost everything.
I can't figure out what else to do. I must've messed up at some point... or the backup wouldn't backup all the data! After all, I must say it's not the first time after an update where I notice lost data and disorganization! (never to that level though).
