I had a similar problem, on a 32 GB iPhone 3 GS. At first I suspected it was the WiFi sync, but after I freed up some space on the device, things seemed to go normally.
I had about 1 GB free, for what it's worth - removing some songs (ouch) got me to about 4 GB of free space, and after that, the 'Waiting for changes to be applied' message only stayed up for a few moments.

I checked what is not copying properly - what can be the reason that iPhone is stuck. It apeared these were voice memos - which never copied to my library.
Delete them from your iPhone. I additionally unchecked sync notes (as I have them synced with iCloud).

What worked for me was unchecking voice memos and also deleteing all voice voice memos from your phone and the resyncing.. i tried everything else, this worked.. thanks

What seems to work for me is to uncheck photos (then sync) and recheck photos (sync).
If the sync doesn't work I 'X' out to cancel the never ending sync, unplug then reconnect iPhone and try again.
My first iPhone, being the 4S and in my research it seems this issue goes back to early 2011. Apple c'mon.
