I also find this "feature" rather annoying. I have a corporate email account with a pretty strict space quota, and not being able to easily see & delete duplicates (which I get all the time when sending mai to mailing list of which I'm a mamber) causes me to unnecessarily chew up excess space.
I gotta think there's a setting that can be modified via the "defaults" terminal command. Anyone?

Does no one have any tips on how to turn off this "feature"? I recently realized that any time a message is listed as having duplicates, that you cannot perform functions like getting a URL of the message, or dragging it to another draft (to include it as an attachment).

No, and unfortunately this forced me to switch to Outlook for Mac.

And it gets worse in Mountain Lion. Now Mail.app doesn't even tell you there are duplicates; it silently hides them. Very annoying.
