I'm sorry if this "troubleshooting" is to basic for you but it works quite often with people in my school.
- How long has it been since you last shut down your computer? (I usually recommend shutting down at least once a day)
- How many programs do you have open? (Remember that the fact that there are no windows of a program does not mean that it is closed, check your dock and any program with a light underneath is oppen)
Nothing's too basic; I'm willing to try anything.
I always restart before I do a presentation - I've found that it often runs more smoothly when I do. Also, after I reboot, there is nothing running except Keynote. I also have 8 gigs of RAM, so it shouldn't be much of a problem regardless.
(and yes, I've repaired permissions)

Well, that deffinitely is not the problem then.
