(1) They behave the same.
(2) The apps bought from the MAS may be installed on several machines registred with the same ID
(3) They are physically different.
(a) iWork bought as a whole is made of four components:
Keynote, Numbers and Pages installed in the folder Applications:iWork'09
and shared items stored in :
Macintosh HD:Library:Application Support:iWork '09:Frameworks:
(b) each iWork application bought thru the MAS is stored in the folder Applications and embed its own copy of the Frameworks folder.
This means that apps bought thru the MAS use more HD space but free less space in your billfold.

If you purchase from the App Store, you may use them on all your OSX computers that are registered with the same Apple ID. If you purchase from the Apple Online Store, the suite can be purchased as single license or family pack.
If you purchase from the App Store, updates will be handled through the App Store application. If you purchase from the Apple Online Store or a retailer, you will use Software Update to keep up to date.

I am not sure if both versions behave the same. My copies of Pages, Numbers or Keynote, bought from Apple Store do not have access to iCloud. They offer a menu item "Test iCloud" that is grayed out. I have checked whether the version offered by App Store is different. The answer is no as far as I can see without buying the same thing again.
