My "Albums" are now in alphabetical order rather than chronological order. In the plain "Photos" app, my pictures are in the same order I've arranged them in iPhoto (after syncing through iTunes). This is the way I'd prefer to sort them.
Are the photos inside your albums out of order? Mine are in chronological order although I'd prefer them to stick to the order I had them in iPhoto which was, bascially, "custom".
EDIT: I have now found several pictures at the end of albums that are out of chronological order. Not sure why these particular pictures would be different from the others in the album that are in chronological order.

Inside my albums, photos are completely out of order. In iPhoto (Mac) I have them sorted chronologically, the stock Photos.app show me the same chronological order of iPhoto on my Mac, but iPhoto for iOS doesn't. :(

The majority of my pictures are in chronological order, but not all of them. Unfortunately, this appears to be a problem with iPhoto 1.0 for iOS.

Same issue here. The same happens in the events tab as well as with pictures inside those events, where some pictures are organised without any discernible order.

Same thing here. Photos app shows everything organized by date like in Aperture, but disorganized in iPhoto app.

There are many threads discussing the change in order of photos in iPhoto for iOS. There seems to be no way to rearrange photos. Hopefully Apple will address this issue soon.
When making slide shows I'd like to change the order of photos on the fly for the slide show. Can't do this either.

I've got the same chronological problem on both my iPhone and iPad. . It is so annoying when showing albums or events and none of the photos are in the correct sequence as they are
on my Mac. Come on Apple give us a fix!!

I've noticed that iPad puts all the portrait photos together and all the landscape ones together. There must be a way to blend these and have them back in chronological order. Help!!
