I am having a similiar problem. I have an IMac, OS X Lion (10.7.3), iPad, and a new iPhone 4S. When I download the email to my iMail on the iMac all email disappears from my iPhone. If I read the email on the iPhone it shows up read on the iMac. If I go and mark this email as unread on the iMac the email duplicates, triplicates, etc... on the iPad only?

iCloud is not turned on for email. However, it is turned on for iCal & Contacts. I have been using iCloud for iCal and Contacts, in this configuration, for several weeks without a known problem. The problem started with the switch from an iPhone 2 to the iPhone 4s. I have not changed any email settings on any device and the new phone was set up from a backup of the old phone. Not sure if it is a setting on new phone, iCloud, me or all of the above ?

Is it a POP, IMAP, or Exchange account?

Could the PC be moving it to a Folder that doesn't exist exactly as worded on the Mac?

That would explain it then, as a rule POP removes the Mail from the Server when it downloads it, there's likely a setting on the PC to "Leave Mail on the Server after downloading", but making the PC account IMAP would be best.
