If you are using two iPads/iPhones then the answer is yes. just make sure you turn off bookmark syncing in Settings. Settings -> iBooks -> Sync Bookmarks -> Off. if you are using one iPad/iPhone then its a little more complicated, you can set a bookmark but you will need to remember what page you placed the bookmark on compared to the other user(s).

I found a workaround for this. I just create a note at the place where I want a bookmark. And I simple enter my name (or initials if its a long name) in the note.
Then in the navigation menu, it shows all notes (as also the bookmark, if any), and you can just jump to notes bearing your name (as opposed to other users' names)
The downside is that it lets you add many notes, so you'd need to keep deleting older notes, not a big deal.
