Did this happen as a result of you running Software Update? Or did it pop up on its own? Regardless, ever agree to any pop-up window. Run System Preferences > Software Update and update your software.

If it is Software Update asking you, then yes, you should do it. It will remove Flashback, if you happen to be infected, and then tighten down security on Java on your machine, to prevent future infections that may use as-yet undiscovered Java vulnerabilities.
