I'm experiencing a similar (the same) problem -- Specifically, I have a cable that both charges and routes audio to an AUX jack in my vehicle. After updating my 4s to iOS 5.1, it no longer charges with this cable, although the audio continues to work.
I have tried a new cable/charger which still did not work, and tried on another iPhone that still has iOS 5.01, which DOES work. This leads to the conclusion that something changed in iOS 5.1 that is causing this issue.

I've been having this issue as well. It's not your iPhone because I have an iPhone 4S and it doesn't necessarily sound scratchy or garbled... But instead, when. I plug it in via USB into my Sony DSX-S310BTX it automatically starts playing the first album, and only moves through album by album. Even if I go into Songs >> Shuffle All and plug it in whilst playing. It will still do this.
My iPhone used to just pick up playing right when I plugged it into the stereo in IOS 5.01, but then I updated and now it does the above. Same with my wife's 5.1 iPhone, and my best friends iPhone 5.1
Any suggestions? To fix both would be great since my buddies is doing the same as OP

I am having the same problem. I have purchased non OEM USB cables mainly because I want to get cables that are 6'-10' long, so I can actually plug the USB cable into the side of my MacBook Pro and wrap the cord around to the right where my iPad 2 stands. Now I cannot use any USB cable except the ones that came orginally with the iPhones and iPads. These are all very short cables. And I have several children who are using iPhones/iPads, and they destroy the cables, so replacements have to be purchased. Apple wants about $20 for a replacement cable - you could but 10 cables for that amount on Amazon.com. I have tried numerous non OEM cables and now they all do not work. Apple did something with the iOS 5.1 update to prevent you from using these cables. I would like to know what, and why they would want to do such a thing to solid reliable loyal customers.

Try restoring your phone in iTunes. From the responses in the thread, the Bluetooth profile has changed slightly. I have noticed it on my end when using the Apple Bluetooth keyboard, as I now experience much greater efficiency when using the device.

I've restored my iPhone twice and still have USB issues. I have yet to try Bluetooth anything. I've called AppleCare and gave them this article link, so hopefully they will get back to us soon. Ive been waiting 3 days; I'm hoping that's a sign of them patching it

I am having the similar issue on my IPOD. After upgrading to IOS 5.1, IPOD is not charging in my car. Is there any fix available?.

I am having the exact same problem with my alpine deck. Before the update I could play audio from apps and it would come throug the deck through the high speed Ipod chord, and I could also navigate my music using the deck. now, my deck just says "searching" for eternity. Worse on my buddies phone that wasn't updated. And the worst part is that we can no longer roll back to IOS 5.01. Please put out a fix for this, i bought my deck in january so i could have music in my car without using one of those horrible wireless transmitters.
the blue tooth phone calling still works. yech.

I restored my Iphone - took some long minutes and some restore of naviagtion data - and after that everything worked fine again! Thx for the idea - hopefully it helps other users as well.

Ok, so let me ask you this. If your playing audio in accessory mode via USB will your device ( IE my car stereo) play your selected song from the all songs list after you restored it? Or does it automatically start playing your first song of your first album? That's what is happening to my iPhone. The only way it will play the song I per selected afore plugging it in, is if I made a playlist and chose the song from that playlist.

While using my Alpine deck I can navigate through songs by name, playlist, artist etc by using the navigation of the Alpine deck. It's not possible (it never was) to use the Iphone/Ipod steering.

I've tried restoring my phone, and i have also tried doing this with and without itunes match turned on. Even hooked up to the high speed apple cable my deck came with it just stays stuck on 'searching" sometimes i even get an "accessory not supported" message. I've tried reseting my alpine deck as well, still nothing. My friends phone works but its on 5.01,and oddly enough my original Ipad1 works and it is on 5.1. So i have no idea why this isn't working anymore.

Well my stereo can only skip forward and backwards. I don't have the ability to choose playlists, albums, or songs from the deck. I have to pre-select the song then plug it in and it USED to play that song and continue shuffling the rest of the songs in what ever I chose. Now it just automatically plays the first album's first song.... So I've lost all functionality of my iPhone as an iPod since they updated...

I think I've possibly found a temporary solution... I just recent purchased an iMac, and when I plugged my iPhone into it (first computer sync since a factory restore) I set it up with manually manage my music, therein turn disabling sync. This so far has for the most part solved my problem. I can now pre-select a song, plug my iPhone into my deck, and it will begin to play that song out of all my song library. If I don't pre-select the song or go into my now playing and hit play pause real fast beforel pugging it in, it will auto play my first album like before. So like I said, it's a temporary fix I think until apple solves this USB audio epidemic...

I faced a similar problem. As soon as i upgraded to iOS 5.1, my Pioneer car radio would no longer recognize my iPhone when plugged in through the USB port. (The display on the radio just kept saying "Reading...") The iPhone would, however, charge when it was plugged in to the radio.
