I was able to pull my music off my phone via a third party software, and so I now have everything transferred to my new computer, it's just a matter of uploading it into itunes. when I finally sync, will it wipe everything else? like my apps and photos (I've already transferred those, so I'm safe there)? I've signed in with my apple id on itunes, but it doesn't seem to have any of my apps, how do I get them into itunes?

how do I go about downloading them back to my phone? I see an option to download to cloud, will that automatically shift them to my phone? Obviously, this is the first time I've had to shift things to a new computer so I'm a little tentative.

After download, Sync to get Apps over your iPhone.
Alternatively, you can download directly from your iPhone,
Go to APPS STORE > UPDATES > PURCHASED > NOT ON THIS IPHONE
select the Apps and re-install again.
