So Apple still hasn't got back to me.
I've been running this for 5 days now for 24 hours and only managed to remove 15000 of the playlists so far so with luck in 3 weeks time my Match data should actually be fixed.
I'm running this script btw:
tell application "iTunes"
set y to (get index of last user playlist)
repeat with i from y to 1 by -1
delete user playlist i

You may have better luck with Doug's DeleteEmptyPlaylists script, particularly if there are playlists that you want to keep. This post describes a technique for resetting iTunes Match to (hopefully) stop it happening again.
