This is usually the reason why a season is available for purchase by episode only. You can wait till the missing episode goes back online and then purchase the season. No telling how long that may take but it will likely come back soon. It's possible there was a defect in the episode and it was pulled.

I researched the issue you mentioned and verified that the numbering is as the artist intended.
So, they have recognised that the numbering is incorrect (If I have understood the email correctly) but, that is the intended numbering by Twentieth Century Fox Film Corporation so, again Fox is trying to screw us over again.

Episode 17, is a music video that accompanies the episode "Sandcastles In the Sand" however it is not available on the UK iTunes Store. This is why 17 has been omitted.

This solves the issue. I have filed a request to get the music video added to the iTunes which hopefully it does, completing Season 3 of How I Met Your Mother.
