App data is saved int eh backup that iTunes makes at the beginning of every USB sync. If you restore from backup your app data will be retained/restored also provided that the app are alsi in your iTunes library.
I do not understand what Fiona Felicity said by: "Yes they will restore unless they are saved in itunes> apps."
Abb data is saved in the backup, not with the ap in the iTunes App library.

Asking for some clarification - Had to do a restore from icloud as I was told the itunes backup was not compatible - the icloud restore was sucessfull except for app data and camera roll photos. Are you saying that all the app data is stored in iTunes and Not in Icloud so that when i sync with iTunes it will then restore - I greatly appreciate any help. Thank you!

- If you restore from the iCloud backup then all your apps date, apps and other iTunes purchases will be restored to the status the iPod was in when the backup was made.
- If you restore from iTunes backup, the synced media like apps and music have to be in the iTunes library in order for them to be restored to the iPod. If the apps are not in the iTunes library there is no place for the app data to be restored to.

I am very nervous to try this again - I attempted restoring from iTunes backup 5-6 times and got an error message that the backup was not compatible with my phone - then I attempted to restore from icloud and it timed out 3x after waiting 6-9 hours for it to restore - finally the last one took after 8 hours and the phone has restored everything EXCEPT all my 3rd party application data. Even now after overnight hours it is still downloading photos and says it's still restoring from icloud so maybe it just hasn't finished - but it will be a long time before I attempt another restore.

Every time you do a sync, the phone is backed up.
In the contectual menu (rightclick) you can do a backup also, it will be dated and not overwritten by the sync backup.

I'm not sure I understand - as I said before I'm hesitant to restore from iTunes because the iTunes backup failed saying it was not compatible - the icloud backup took 2 days to download and restore and did NOT restore my app data. My phone is restored 90% but I have NO 3rd party app data and that's what I'm trying to solve.

The appdata are also in the backup.
Restore in the Summary Page in the right window is the iOS restore, the restore from backup is in the contextual menu of the device Icon on the left.
