So it sounds like you manually manage your iPod's contents correct? So nothing appears under the iTunes U subcategory for your iPod in the left hand pane of iTunes under Devices?
Have you looked for these iTunes U episodes in the music section as well?

yes I manage manually.
I don't see an iTunes U subcategory for my ipod in the left hand pane. the ipod is there with subcategories, but I don't see iTunes U.

I can confirm that iTunesU episodes are (almost) unfindable on my gen 5.5 ipod. Latest versions both of ipod firmware and itunes.
The only thing that allows me to see them (either on the ipod or in itunes) is that I made a smart playlist for everything I've added in the last 90 days.
I'm a programmer and I've been trying to get at the metadata but so far I haven't found anything that might cause the problem.

Patrick, by chance have you figured out how to delete this material from the ipod? I have been able to locate it on the ipod but not in itunes.
Any help would be greatly appreciated.

I eventually resorted to MediaFour's Xplay - which has now been superceded by a different product but I believe the new product will do the same things that Xplay would. I have an older copy of Xplay.

Another classic bit of apple functionality that isn't covered in any documentation.
Navigate to Music > iTunes U > locate the file you want to delete > swip sideways on the item you want to delete, the delete button appears, tap delete. .. GONE ... for now anyway until the device syncs again.
