You do not have 2 accounts, you have one account with 2 email addresses, I have the same as you (you migrated a .mac address I assume) and I just use .mac while I ignore .me.
You can remove the version you don't want

Not to belabor the point, but I did delete the extra account and mailboxes on my MacBook however there are still two accounts on my iPad. I can delete some of the mailboxes by clicking edit in the mailboxes columns and using teh delete button. The inbox, drafts, sent, trash and archive mailboxes are not active and can't be selected for deletion with the delete button. I'd like to delete the entire extra account. Can this be done?

Frankly I would delete all accounts and put the one you want back, on both devices.

I talked to support and they weren't sure what was causing this. However, after deleting the extra account entry on my MacBook the extra account seemed to disappear on the iPad as well. This might not have been cause and effect (I don't know if accounts set up on one device can effect another device through syncing or whatever), but anyway the problem on the iPad seems to have been resolved as well. There is one account visible in iOS Mail and unlike before, I am no longer able to get to the "All Inboxes" mailbox column which is reachable with multiple Inboxes (and accounts). As the Apple tech theorized, it was probably a transition glitch which worked itself out. Apple told me to monitor it for a while but that it's probably solved. If it comes back I'll do as you suggest and start from scratch with my accounts.

I kind of have a similar problem, except that I inadvertently created 3 accounts (e.g., 3 separate Apple IDs) when I moved from MobileMe to iCloud (don't ask me why...I was confused ). So as it stands, I have, 1). an Apple ID under an Earthlink account (which is actually my iTunes, Apple TV, and App Store account), 2). the one I used prior to the MobileMe switch, and now, 3). a new one using a dot in-between my name, "______ . ______ @me.com. suffix. The reason for creating a 3rd one was having deleted the account on my iPhone after having server connectivity problems (as advised by someone on these boards).
But wait...it gets "better" ...
So taking stupidity even further, I changed the passcode to the 3rd one (in conforming to Apple's Draconian and unyielding protocols) and the problem now is that one of my devices (my iPad) told me my password is wrong when I turned it on as it's wanting the new password...which I don't remember!!! So now I don't know whether to delete the last two to avoid screwing up my iTunes, etc., accounts, or try to integrate them. Or at worst, simply have two iCloud accounts (and highly unnecessary -- I only use it as an "emails-forwarded-from-work" account).
Yeah, I know. Even I had a hard time following. So will I royally screw things up by deleting the latter two?
