Are you talking about multi-domains for email? or web? You mention both in your post.
For the most part, the underlying services haven't changed, other than, maybe, updated versions, so the fundamental options at the command line are still there.
Conversely, the GUI has been largely stripped to the bare bones minimum (or even less, in some cases), so most of the fancy-schmancy, advanced configuration options are decidedly command line-only.

Both/either...it sounds like the server app and the related tools haven't improved much, and command line is still the only viable option

No, but it seems like when Apple guts functionality from a product during a re-invention process (iMovie, Final Cut Pro, etc) that they add missing features in during following releases. Lion gutted the GUI side of the server, to a large extent, so I've been hoping that Mountain Lion would have improved things.
