I'm having the same problem with my Late 2008 Macbook. Just wondering if you've found a solution yet.

Don't know if you have found the solution already but I decided to post a solution that helped me.
I am not using Mac Mini but a MacBook Pro mid 2010 model. Anyway, I found the solution from this thread which is from people having the same problem with Lion. I used on my Mountain Lion and it fixed the problem for me.
So, in short:
1. Go to the Audio MIDI Setup from Utilities
2. Select the device you want to use
3. Change the Formet from "2ch-16bit Integer" to "6ch-16bit Integer"
4. Now you should be able to change from stereo to 5.1
In the other thread there were different choises in the Format section, but those were the ones that I had. Anyway changing this Format settings fixed the problem for me since I can now see and select the 5.1 option as well.

Thanks for your reply, but unfortunately this did not help me. I cannot select anything other than 2ch, there is no 6ch option.
I upgraded to mountain lion today in the hope that it would be sorted... no go

Same problem here: no surround choices, only stereo. Soundflower has all the surround choices but choosing that results in no sound at all. I've played with all permutations in Audio Midi Setup Utility to no avail. Any help appreciated.
