Hold down the shift key when launching any Lion app or the option key when quitting to "discard previous windows".

I'm having the same problem. Also related to this, I noticed that my homepage (although saved correctly in my Safari preferences) does not apply when I open Safari; instead it opens Safari the same way it was the last time it was closed (i.e. the same number of tabs, with the same URLs).

You should try this :
Go to System Preferences -> General
Uncheck "Restore windows when quitting and reopening apps"
By holding shift key might be a temporary solution
This should solve the question
P.S. : In fact, this helps in booting the Mac quite faster as it opens all the unclosed apps again while shutting down!
