Have you exited Safari before performing a shutting down as a test, or are you allowing OS X to shut down and restart Safari for you? If not the former, then try that; exit, shutdown, and reboot. Sometimes the automatic restoration can get confused.
If that does not clear this up, then select Empty Cache and Reset Safari from the Safari menu, and see if that resolves this misbehavior.
