I have the same issue but I am not using Lion. It happens to the me.com and gmail.com address. Before I canceled my earthlink address it was working okay. The former are IMAP accounts and the latter was POP.
I was hoping it was because I am using me.com without iCloud and when I upgrade to Mountain Lion it will go away. But I guess not.

Rules are applied to incoming unread messages. If the messages are being read on another device first, then they may no apply on the computer with the rules set.
What happens when you manually select the message and apply the rule?

The rule that last ran colored messages to one of my email adddresses a certain color, but then even after that rule was deleted, I can't get the color to go away. And I've tried other rules that overwrite that with another color but regardless the rule never applied correctly and I can't get the rule to even stop applying long after it has been deleted from Preferences-Rules. In fact I have no rules, and I tried as you suggested manually selecting a message in question and right clicking then running rules against it (that is, which are currently no rules) and that doesn't do it either (tried other permutations to: marking the message as new, then running rules against it; adding a rule that changed color and running that per marked message against it - same result, no difference).
It's just totally broken, this rules feature!
No difference in behavior now that my .me address is ostensibly being routed at the back through iCloud as opposed to MobileMe. All is IMAP (and I'm not going to change that).

If you have no rules, then applying them won't change a thing. Once a messages is colored, you would have to create a rule to change the color again.
However, sometimes moving the message back to the inbox will change the color back, expecially with imap since it really has to download it back to the inbox.
If the rules are corrupted, then maybe try this:
First, quit Mail. Have a current backup in case of trouble.
Select Go>, then Go to Folder in the Finder menu. Paste this to get to this folder in the Home Library:
Move the MessageRules.plist files to the trash.
If you want to rebuild the message database at the same time, move the Envelope Index files to the trash. (Do not empty as they can be put back if problems arise).
Open Mail. If you chose to rebuild the database, then hit continue in the Message. This will rebuild your message index and could take a while, so be patient.
Try to create a rule and see if it works now.

Yep, that must be the case...for mine at least. I applied the rules and it worked. I also read my mail on multiple devices and this was already read when I checked it. Thanks for your help.
