I've been using Messages on my mac, phone, and ipad for a while now, deletions do not sync between devices. They have to be done manually. As for keeping one device out of syncing conversations, you could specify just one "Receive At" address. Such as on your phone just select your phone number not your Apple ID.

I suspected as much but it is a shame that syncing between devices for iMessage is not really syncing otherwise, deletions should also be handled properly. This is somewhat of a privacy concern since a lot of people would have more than one iDevice (I have one in my home, car and office plus iphone and macs) and sometimes you may not want part of your conversation easily assessible by someone picking up or looking over at your iPad. Your suggestion to specify one "receive at" would be helpful only for the iphone since you cannot specify phone numbers for ipad or mac's but thanks anyway.
Maybe a future version of iMessage would have an option to allow full sync including deletions of all or part of a conversation.
