At a guess the first install saved your bookmarks to the cloud. The reinstall pulled them back.

I had no idea that iCloud could do such a thing.

You are obviously another experienced Apple user so I'd be grateful if you would simply state whether or not you, too, also believe that use of the Cloud is how Safari has retained all previous bookmarks.
I'd appreciate that!
Then I can forget about my slight concern that I'd not wiped my hard drive properly!

And if you have other Apples devices, it could be syncing was at work, as well.
I'm still learning more about all this magic iCloud stuff, myself.
