I am having the same issue. Power Nap was not working my Macbook Pro Retina after the firmware update so I did an SMC reset as indicated in other threads. After the SMC reset, it now takes very long for my system to shutdown. It hangs on the grey screen with spinning wheel.

I reinstall Mountain Lion and that fix my problem. Mountian Lion reinstall support link. http://support.apple.com/kb/PH10763

Yup. you've got it right...
I was avoiding a reinstall because I'm a newbie OSX and I was trying REAL hard to find out which soft after the original install made my Mountain Lion a slow kitty to turn off...
But today I said "f*** it... let's reinstall.." And Magic... 4 seconds shut down with all my software installed as if I never reinstalled the OS
;-) Loving this laptop!!
