The standard options for the Magic Mouse don't include a "middle click". You must have a 3rd party tool installed like MagicPrefs or Better Touch Tool.
If that's the case, look in System Preferences under the catagory "other" for their preferences.

found the answer to this myself eventually. I had to change the dashboard to secondary click on mouse, then take it off again. Even though it said no mouse action popped out the dashboard, it was defaulting to middle click.

I was getting the same problem, I have Jitouch installed, but that really wasn't the issue, it was a setting in the system preferences as sureshk mentioned. It took me a little bit to figure out where the setting is located in case someone else has the same issue.
System Preferences > Expose & Spaces (Snow Leopard & earlier) or Mission Control (Lion & later)
The keyboard and mouse shortcuts are at the bottom. My "Show Dashboard" was set for F12 and Middle Click

Thank you Sliv & sureshk. I have been trying to figure this out all morning. Finally came to your article after reading other replys in posts regarding uninstalling third party apps. (Which of course didn't do the trick.) I am using a magic mouse, and a Wacom tablet. After realizing that my tablet did the same thing, I figured it was an Apple setting. I appreciate your reply.
