Have you tried setting the display mode to all screens, disconnecting form the client and then re-connecting?
Alternativley have you tried setting ARD to dispaly the primary screen, disconnecting and then reconnecting?
Are you connected to any other clients when your connecting to an effected client? if so, try disconnecting from all clients, and re-connecting to the effected client, any diffrence?
Are the clients running the most recent vertion of ARDAgent?
Dose rebooting the client machine change the issue on the effeted client?
What about quitting and re-opening ARD?
Dose VNC have the same issue? ie dock, click on finder, menu bar, click on go menu, chose connect to server, in address field put vnc://computerName (or ip address)

we have tried a ton of what you suggest here, but i can't find any consistent results.
we might have a DNS issue, is the only small lead i am working on at the moment.
I'm not sure how to change some of the settings you refer to. where to you set the display mode to all screens?
we are definately getting different results at different times of the day. on systems that have not been rebooted.

What was the command or commands you use to turn off/on ARDAgent?
When you connect to a client, changing what screens your viewing should be on the tool bar of the window. It should also be possible through the menus in ARD.
Are the clients your trying to connect to wired or wireless? if wireless it's worth checking the transmition rate on the client Airport. (option clicking on airport menu)
If your having trouble connecting to a client, it's also worth checking what IP address the client has, and making sure no other computer records currently have that IP address.

By any chance, is the secondary display on an affected machine to the 'right' of the primary display?
I've seen this occur on all of my 10.6.8 / ARD Client 3.5.3 Macs that have this setup. Same result in ARD Admin 3.5.2 on 10.6.8 and 3.6 on 10.8.

here's the command we use to turn it off, then turn it back on.
sudo /System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/Resources/k ickstart -deactivate -configure -access -off
sudo /System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/Resources/k ickstart -activate -configure -access -on -restart -agent -privs -all
we thought the screens not appearing correctly might be associated to the relationship of the primary or secondary screen, as well as the 'channel' on the video card. but nothing we have tried has given us consistent results. it's always pretty random.
the only consistent pattern that i am noticing is that we have a much slower time connecting to our client machines during the day when peak network usage is happening. if i'm the only one in the office, ard does tend to connect quicker.

Updated yesterday to the new ARD Admin 3.6.1, so far it seems to have resolved the issue.

indeed, we did the update and the weird screen issue is done.
we are still having exceedingly long login times for certain machines, but it appears to be due to our switching setup as we have too many edge switches and anything too far from the original machine is slow to connect.

we've been thru a ton of exciting fix attempts on this issue, and here's the latest!!!
compatibility issue with OSX Mail.app!!!
we are still testing but it appears the hanging only happens when OSX Mail is running. I use about 8 email accounts so we're not sure if it's imap in general or specific accounts, but very exciting to at least have a clue...
