I have the same issue. A temporary fix is to go to activity monitor and quit "coreaudiod". The problem will return after a while though.

Yeah, just to keep everyone breathlessly updated: there has been no fix for me.
Amusingly (mostly not..) on the plane yesterday, when I plugged in my headphones, I was greeted with about 3 weeks' worth of Sent Mail and Alert tones. Good times.
The fix involving Audio MIDI Setup and momentarily changing the internal speakers integer dropdown list used to occasionally work for me...but lately it has not. I'm just making do with no mail sounds, like a chump. How I wish GrowlMail worked with 10.8 because I could get my sounds that way.

Try plugging in and un-plugging headphones.
I suffered the same bug (sound working for volume setting, audio and video playback, but system sounds not working). I spotted this as a fix when I plugged in headphones and was treated to a week's worth of mail sending and receiving sounds. From then on everything worked as expected for a while (even when headphones were unplugged).
The problem does crop up again from time to time, but a quick plug-unplug always fixes it.

10.8.5 and the problem still exists. If I go into SysPrefs and change the output to something else then back, I get all the sounds that haven't played in the last while, just like others have stated. So annoying!
Still no fix?

It can get even worser 10.9 Mavericks GM version: STILL the same problem!!! This problem excist almost 10 years now and still no fix

Weird, because I don't recall having this problem prior to 10.8. Argh!
Trying the PRAM and SMC resets. Hopefully this works.
