Unfortunately I have the same issue with 10.8.1. And restarting Mail doesn't help.

Apple didn't fix it! Almost the sam symptoms as before!

I'm having the same problem with 10.8.1.

The only way to get the messages to return is to Rebuild the mailbox.

Unacceptable, Apple. Put Mail back to the way it was before you broke it.

Same issue. 10.8.1 did not fix the issue with deleted or archived Exchange mails still showing in the Inbox. Worked fine in 10.7.x and iOS devices. Please get that bug ironed out. I switched to Windows 7 with Outlook for work purposes because I am tired of those mail issues.

And I'm afraid the same for me. I was hopeful 10.8.1 would fix this problem as it was identified by Apple as one of the issues with 10.8. But I still find mail disappearing in the Inbox after awhile, and only a quit/restart of Mail or a rebuild of the Inbox will (temporarily) fix the problem.

I use a smart mailbox that uses as filter 'all mails from the respective exchange mailbox' ( don't have the exact wording since using german localisation).

This works for me and overcomes the ditribution list drawback.

The smart mailbox is apparently smarter than the apple Mail App developers ;-)

Two aditional problems i run into after having climbed the Mountain:

    1) Mail freezes up, alot and often.

    2) iCal has isolated me from my collegues as I no longer can see their Outlook calendars

...I'm having to become more and more a Windows user via my Parellels   :-(

I think I might have a solution to the problem discussed in this and similar discussions about Exchange failing to show the mail in the Inbox, requiring either a rebuild of the mailbox or reopening Apple Mail to only temporarily fix the problem.

I noticed in Apple Mail's Preferences on the Exchange account's 'Account Information' pane that the Internal server kept changing from time to time. I further noticed that there was a tick box above this labelled "Use Autodiscover Service" that was ticked. When I unticked this box (thus not allowing the server to periodically change), the problem SEEMS to have disappeared after about 4 days of use. Previously I was having the above problem multiple times in a single day.

I had a similar problem some time ago where mail was not syncing reliably between my various computers all pointing to the same (non-Exchange in this case) account. When I made sure the identical server was selected (my University has more than one all handing mail as is the case presently with multiple Exchange servers appearing on different days as described above), my computers all synced reliably. So it occurred to me that the same problem might be happening, i.e., one server would provide data to the Inbox but then Autodiscover would switch to another server and the mail would disappear. I hasten to note this is just my conjucture but so far (fingers crossed) the inbox has not had to be rebuilt.

I hope this helps solve the disappearing inbox problem and maybe even other posters' reference to failures to sync.

Kimron that's embarrasingly simple but it appears to have worked.  I have switched mailboxes and closed and opened the viewer window, all actions that caused the invisible mail problem.  No recurrence at all.  Let's see if this continues for a few days but I'm optimistic.  Thanks for sharing your solution!

This seems to have fixed the invisible exchange mail issue for me as well.  Thanks!

Have tried this before, seems to help initially but the problem still comes back once in a while and the Exchange Inbox is empty that will require a restart of the Mail app.

Odd. Don't have a Use Autodiscover Service click box in the preference for my Exhange mail acount.

    Hi,

I'm not sure but it is possible this checkbox appears only with Mountain Lion or even only with the most recent update to ML (10.8.1). And make sure you are looking in the right place, i.e., Apple Mail: Preferences: Accounts: Account Information (for appropriate Exchange server).

great tip but did not help me unfortunately.  Exchange still is a BIG problem Apple!

Same problem here. Incredibly frustrating. Some emails simply disappear when opened with latest Apple Mail using Exchange.
