I deactivated start-up items.
Do you mean Login Items in System Preferences?
Have you tried starting in Safe Mode and see if the problems still occur?
Restart holding the "shift" key.
(Expect it to take longer to start this way because it runs a directory check first.)

By the way, during this time i reinstalled ML, deactivated iCloud but nothing has changed.
I backed my data up and tried to do what you said. First of all, you said 'when you notice the problem' but even i don't work something, ML seems slow. Boot time is about 1 minute, when you open a file icons seems blank at first etc. etc.
I looked up to activitiy monitor without starting any program. Here is the top 5 programs:
Windows server 7.7 (what does windows server do on my computer ? Because of I use office:mac ?)
Safari Web Content
User 0.7%, system 0.7%, idle 0.98%
System memory page outs:0 swap used:0
Disk activity: reads in: 56652, writes out 20230

Of course I understand this is a diagnostic test. But what do you want me to test in Safe mode ? The biggest problem is already booting and shutting times. As you said, safe mode takes much longer time to boot and to shut down. This is the most objective evidence of slowness. Other than that i can't easily say that my computer is working faster in safe mode than normal. But it seems to be same.

Startup in safe mode will be slow, but shutdown should be fast, and applications that are not graphics-intensive should run at normal speed, or close to it. Also, some system caches will be rebuilt and that may have a persistent effect.

It didn't seem to be a quicker shut down. Also i can say that even dock item opening genie effect is stuttering. After safe mode boot, nothing has changed during normal start up.
It is like a characteristic Windows PC now:
Slower boot time
After boot you should wait sometime for blank icons to be replaced by original ones
You should wait menus to be opened fast
In snow leopard, i had been taking 10-15 sec. to boot, and after screen appeared you could do everything without waiting. Also you could shut the system down in so few seconds.
It is really interesting. First of all, i thought this is a general issue about ML as internet full of that questions why ML is slow. But as i understand some of users enjoying even a faster experience with ML. My tech specs arre not bad i think. But i don't know what to do now.
(Note: I noticed I have upgraded to ML from 10.6.9 not form Lion. Can it be a result of it ?)

Downloading ML and reinstalling it took 10 hours last time and did nothing. A clean install will take time too and as far as i see on the internet this is also of no use. I am tired of losing my time with fruitless attempts to restore older versions' speed. I regret to update to ML and I can't turn back. I hope Apple relases some update for user like me (which is a very remarkable population as far as I see on the internet) in the near future.

I would be thrilled with start up speeds like yours. It took me 5 min. to start up in safe mode this morning. Disk Utility will not even work so I cannot check permisions or my disc itself. For all useful purposes, ML has bricked my MacBook Pro. After 24 years as Mac user, I hate the thought of migrating to Windows, but with Mac's lack of support for those of us who have moved to the boonies, I'm begining to think that it is the only thing I can do to save my sanity!

I went back to using Linux as my main desktop, since the ML update since my MAC book pro i7, 8gb (even tried 16gb ram), 750gb hd, has become useless most of the time.
The overal speed is a little slower than it was under SL, I could live with that, but the main issue is the sleep function, it will make the computer freeze and unaccessible when it goes to sleep, I'd say about 70% of the time.
I tried to make the hard drive go sleep later, I tried to prevent to copy content from ram to hd and back (perm 0), but that didnt change much...
I also have to use caffeinate to prevent the wifi to cut when sleeping, which would stop all downloads..
Glad to hear if anyone has other ideas to improve this, otherwise I hope Apple will improve this soon, until then I'll use my Linux computer and only use the MAC for when its really needed (eg iTunes..)
