For example: I unchecked iCloud Mail on System Preferences... then I launch Mail and it get checked automatically. I deleted Contacts, Calendars, Notes apps... via sudo on Terminal. I don't know if it happens the same way. How to get constantly unchecked Mail from iCloud on Mac?

If you don't want your Mac dealing with iCloud at all, which is what it sounds like you want, just sign out of iCloud on your Mac.

I still use it for Mail (to transfer files to iPad), Safari (to upload some iWork docs... and because I don't know a way to import bookmarks on Safari iPad only sync) and Find my Mac.

Sorry. When you said you "unchecked iCloud Mail," I thought you were not wanting to use it on your Mac.
To answer your original question, I don't know whether you can delete the Mobile Documents folder from your Mac. Or rather, I don't know what might happen if you do. Better have a couple of good backup copies of your boot volume before you try it. (A good idea for anything that requires "sudo" even if you have researched it thoroughly.)
