The same problem occured for me this morning on my iPhone 4S with IOS 6 and I have in my INBOX 22 unread messages that never disappear. I installed IOS 6 a few weeks ago.

I was able to make the unread message icon go away by making Hotmail show a month of messages, let it sync, and then switch back to one week as it originally was configured.

That's a nice workaround but not a fix for this problem. I'm looking at a badge right now on my phone showing 29 unread emails in my Exchange account. I've looked at every email both in Outlook on my PC and on the phone and there isn't one unread email. Appears to be a bug with iOS6 and should be fixed ASAP.

I have a 4S with iO6 and today the mysterious '1' appeared for me.
All mail read.
I have tried the 'turn account off and restart', I have tried the 'reset'.
Nothing is making the phantom unread mail message notification go away.
It's driving me nuts thinking there is a mail to read when there is not.
There must be a solution?

I have a similar problem with my Exchange account. My iPad always shows one unread message but my Exchange account on my Mac doesn't show any. I finally got the stray "unread" message to go away by changing the "Mail Days to Sync" setting for my account. Go to "Settings -> Mail, Contacts, Calendars". Choose the offending account under "Accounts", then change the setting "Mail Days to Sync". Mine was set to "No Limit". I changed it to "One month", then back again and the "unread" message notificaiton went away.

Problem continues to occur on my iPad3 IOS 6.1.3 but the workaround still working and easy to use. THANKS!

If you have in-read emails and there are none . Simply just go into settings then email and delete the email account/s then simply re-add the account/s and the unread emails will be gone . Any old
Emails you need may be found on the sever search .
