That's really weird. My iPhone, My wife's iPad and her iPhone and my two kids iPhones who all use my Apple ID are working fine with this ibooks feature. So now it is only my iPad that is not working. That was the first device that I updated to ibooks 3.0. Not sure if that has anything to do with it.

I did a reset all settings and the restore and set up as new and restoring from iCloud worked (I have no idea why restoring from iTunes backup bricked my iPad), unfortunately it's now sitting downloading and installing all 200 plus apps I had installed and the iBooks app is somewhere in the middle so I won't get a chance to try it out until tomorrow.
It would be extremely annoying if it worked when setting up the iPad as a new device, but did not work when restoring from my iCloud backup since I didn't do anything special with iBooks that would cause this problem.

I have the same problem. Upgraded to iBook 3 and no purchases showing. I only have an ipad 3 so no syncing to other devices to worry about. I've tried turning show purchases off and on and reloading the app. I really don't want to start restoring etc. This should just work.

The iCloud restore finished and I update to iBooks 3.0 and now everything works, so it looks like a restore will fix this. I did initially set up as a new iPad first and test iBooks. I don't know if that was required or not, but since it doesn't take much more time it might be a good idea to try.
Here's what I did:
1. Set iPad into DFU mode (because it wouldn't boot, dunno if this is needed)
2. Restore iOS 6
3. Set up as new and install iBooks and test (works)
4. Go to Reset -> all media and settings
5. After reboot restore from latest iCloud Backup and wait a long time.
6. Upgrade to iBook 3.0 (works)
I haven't synced with iTunes yet so hopefully that doesn't break it. I'm still convinced it broke do to a bug when upgrading from iOS 5.1.1 to iOS 6 OTA, but this will fix it.

we have to reinstall everything...
Meaning loosing everything that was properly organised on the ipad.
I couldn't think of a better way to waste quite a few hours.
Can't we have a software fix?

I have a solution that doesn't involve a full wipe and restore of you device. After a frustrating phone call to Apple tech support, I finally found the solution. After I fully explained this issue in detail, the first tech support person that I spoke with told me that they can't support every app because their are over 250,000 apps in the App Store. She asked me who makes iBooks. I'm not kidding. This was a big surprise as I have always received excellent support from Apple from very knowledgable support people. This worried me that Apple has not been able to keep up with their explosive growth within their tech support department.
Anyway after explaining to her that iBooks is actually an Apple app, she still was no help as I was having to explain to her the basic functions and features of ibooks. She surely could not understand the new features if she didn't even know ibooks existed. So finally she transferred me to her supervisor and I told him that a full wipe and restore was not an option and that I would rather live without this feature as otherwise ibooks seemed to be functioning. At first he just recommend that I download purchased books from the ibooks store, "Purchased" tab, "Not on this iPad" tab. I explained to him that if Apple rolls out a new feature, my expectation is that I should be able to use that feature.
So after of continued to push back on the full wipe and restore solution, he finally recommended that I try to just "Reset All Settings" in iPad "Settings" app, "General", "Reset, "Reset All Settings". This was more palatable to me as it only takes about 20 minutes for me to get all more settings back to they way they were before the Reset. Things like wifi, background pic, lock screen pic, and other general settings. My email, contacts, calendar accounts all stayed on the iPad as well as all my data, documents, and Apps as well as folders and app positioning on my iPad all stayed as is before the reset. Long story short, after I did this reset settings, reentered my wifi settings, and Apple ID for ibooks, this problem was solved and all my Purchased Books not on my iPad, now appear in both the regular book shelf and the new bookshelf called "Purchased books". They have a little iCloud icon in the upper right hand corner of the book cover. Just make sure that you set this feature to "On" in your Settings app in the ibooks settings. It's called "Show All Purchases". I hope this works for everyone else.

That would have been my next step, if my iPad hadn't bricked itself on a "Restore from Backup" (which is not the same thing as a Restore). Actually that scares me more than the iBook issue.
For what it's worth, I had done a "Reset all settings" on my iPhone 4S after upgrading to iOS 6 since that update corrupted a few things, so who knows if I would have had problems if I hadn't done that.
In either case I'm now back up and running and didn't lose any of my settings or app data since that was all restored from the iCloud backup. Your method is faster (if it works), but the end results are the same.

well.. It didn't work.
The ipad got stuck when I did the restore thing.
STUCK at restore incomplete, plug in itunes (which I did, but didn't respond).
Had to restore from itunes:
And I lost all my books, pdfs and music (only thing I use the **** ipad for).
Restore from itunes works for apps and things which are in your itunes library. If you manage content manually (don't have them anymore on the computer, but on the ipad), it's a fail.
Great. If you use anything else like calibre for your books, you're screwed.
If you delete anything from your music library on your computer, you're screwed.

You dont need to wipe and restore. Just Reset All Settings in your ipad General Settings, Reset, Reset All Settings. That should fix the issue. Just be sure to set up your wifi after you reset settings. You also need to re enter your Apple ID in ibooks. Do this before you check ibooks for Purchased Books shelf.

Yep, I tried the ipad way reset.
But it got stuck during the restore process (restart the ipad, and stuck again on "incomplete restore").
Only way to restart the ipad after that was to do an itunes reset.
So maybe not a totally safe method.

Purchased content doesn't show up in my iPad 2 or new iPhone 5. Yet purchased content is just fine in the store.
Quite frankly, having to restore a device to get something like this to work is a little shocking.
Hoping its something on Apples side that's causing it to not work.

Again, you DO NOT need to restore. Just Reset All Settings. It's really not a big deal. It should take you all of 15 minutes to put your settings back the way the were. Things like wifi set up, lock screen photo, and some general settings. This problem should be solved after reset of all settings. Not a full restore. In wouldn't hold my breath for Apple. Their tech support says it a device specific issue with some settings that new to be refreshed by resetting them.

@EricOtown your option worked perfectly for me too - just go to Settings->General->Reset->Reset All Settings
Note this does not reset EVERY setting, just some basic ones such as WiFi, Wallpaper, Location Services, AppleID for store, etc. Your iPad will reboot during the prgress and show a progress bar.
Once this happened, I spent about 5 minutes tweaking and then all was well, and I could see my purchases in the purchases collection of iBooks.
If there's a setting I have missed, I will deal with it when it arises.

Right now I'm just tired of having to do this reset everytime......I had to do it once on my brand new iPhone 5 for battery life issues.
I'm holding out to see if something gets fixed. What's really odd is the app it acting really weird with the "updates" that are enabled now. I've had the app tell me anywhere from 1-3 books have updates, yet I either don't see the updates in the store....or when I get there they change.
Looks like another half-baked Apple app.
