I don't work with surround sound so any comments I made would just be parroting what Apple says in the Compressor manul (pp152-156).
You may find this article in MacPro Video helpful. Also check out the Logoc Pro forum where I know there have been detailed discussions of 5.1. (Do a search.)

I had the same problem - my findings:
- source has 6 channels --> verified via inspector in Compressor
I create 1 Job (in compressor) with exactly this source:
- one with (a modified) "HD for Appledevices..." giving a *.m4v and "Include 5.1" checked - output is stereo
- one with Quicktime - H.264 + Audio = 5.1 giving a *.mov that does have the 5.1 track
So I consider case #1 as a bug in Compressor 4.02 or the Settings-profile.
Anoying - because I am almost sure it worked in the past!

I am having this same issue now with Compressor 4.0.4. Has anyone figured out a fix? I completely uninstalled Compressor to no avail.

I wonder if this product could help?
I've moved on to Premier Pro so unable to test. I cannot find a version that works with Compressor 4 so this may not work.

Issue still present after today's updates. If you're still experiencing it, please submit a bug report to Apple.

Hey guys, I've been posting about this in other threads but wanted to provide an update. I emailed Apple's exec team and received two phone calls today, both stating they have received the bug reports and are reviewing the issue. No ETA but at least they are aware of it. I hit the panic button when 10.0.6 rolled out with the same issue.
