That black dot means not all of the files have been uploaded to the website. Probably the contents of the Scripts folder. Publish your site to a folder on your hard drive and open it locally with Safari.
If the navbar is gook then either try a File ➙ Publoish Entire Site menu option or use a 3rd party FTP client like YummyLite, CyberDuck or Transmit to determine which files are not on the server an upload them manually. I'd first start with uploading the entire Scripts folder.

If you are uploading using the iWeb FTP and you are getting errors, you need to check your file names for spaces and/or special characters - particularly image file names.
After you have done this, republish the whole site to make sure there are no more errors.
Note that your audio players won't work for a lot of PC users. More info here...
