Well, from what it loos like could be possibly the silicon in the board bending. I have the same thing in my retina MacBook, when you apply high amounts of stress to opposite parts of the laptop, I would try pushing on different parts of the laptop to try to reproduce the problem.

Thanks for the reply... I actually tried that; applying pressure to different areas, as well as rotating the unit in the air to see if it's angle had any effect, both with the unit opened up and when closed... none of it affected the clicking while it was happening, nor did it re-create the clicking when it wasn't happening.

I have heard of this, some people had a apple genius just torque up the screws on their macbook and it resolved it. Might be worth a shot taking it into an apple store and having them look at it, they wont charge you anything.

Thanks for the suggestion sidonsoft... as I've opened the unit several times, I've closed it with varying degrees of tension, from the first time, being paranoid that it's tight and secure... to subsequent times when, realizing I was nowhere near done with opening and closing it, I would be more lax with the how tight I went on the screws... I think I've run the gamut on screw tension.
I will take it into Apple and consult them on it, but in the meantime, I'm still open to any other suggestions anyone has to offer.

Well, I took it in to the Genius bar... and they're stumped too!
At first they said it was the fan and we ordered a new left side fan... but when I got home, I decided to see if I could clean it out and maybe that would solve the problem... I lifted open the keyboard and disconnected the fan, cleaned it, but before replacing it, I started up the Macbook just to see...and yes, the click was still there despite the fan not being connected... so it's not the fan.
Still no ideaa what this clicking sound may be - I would be happy to hear any and all suggestions for other troubleshooting steps.
