Consider yourself very fortunate that your screen is not broken. If the lid is being flexed and pressed so hard that the keys themselves are making contact, then the bar above the trackpad must also be putting hard pressure on the screen. Buy a stiff hard case or shell to keep the Air from getting squashed.
Albeit, you can buy microfiber keyboard covers, but I rather think that it may exacerbate the pressure problem if used.

SP has nailed it, I'm sure. The way the MBA is designed, the keys shouldn't be touching the LCD at all. More than likely the books in your backpack are forcing the computer's lid to flex which is pressing the LCD into the keys.
