I have a similar situation, except with videos I've loaded. I don't have any TV shows. I have about 20 movies on my iPad that have been there for months. I have iTunes set up to sync only checked videos. None of these settings have changed, and nothing has been unchecked or checked for months. But since I've upgraded to iOS5 and the latest version of iTunes, when I sync, iTunes will reload several movies onto the iPad even though they're already there. If I sync again with nothing to sync, it won't do it, although there's one podcast that it attempts to resync every time. I stress that these videos (and the podcast) were always checked and were already on the iPad. I wouldn't mind this so much except that it turns what should be a 10 second sync session into a 30 minute odyssey.

In the end, it just solved itself. I have since upgraded to ITunes 10.7. It did it there for a while, but now is fine.
