While it's not possible to embed an app in an iBook, nothing prohibits using a link.
Use: http://itunes.apple.com/linkmaker/ - this site will generate a link with a button based which book, app, song, podcast etc. you search for in the store.

What I'm looking for is how to link an app that is already on the iPad... thinking this may not be possible, but hoping it is...

I'm trying to phrase it differently KT because I want to link to an app already on the iPad, not in the store.
Example... I'm preparing a book for students on how the brain works and there's a wonderful app with a 3D interactive brain that they will already have on their iPads. In the book I'd like to link to that app.
Does that make it clearer?

It's been done many times!
embedding a web app is easy by making it into an html widget. I have done this many, many times in both my paid for books and my free books.
Since this is for students, if you need some help, let me know...
