Is there an application that can help me organize my Dock?  I have a lot of icons there and I'd like to be able to"stack" or prioitize some of them (rather than remove)

There is an app called Bartender that lets me do that for the Menu Bar.

MacBook Pro, OS X Mountain Lion (10.8.2), 8GB SDRAM; 750GB HD

You can't "stack" applications on the Dock directly. What you can do is put the Applications folder on the Dock (at the end by the trash can). You could also create more specific folders somewhere, put aliases of applications in those folders, and add those folders to the Dock. (For example, create a folder called Graphics, then command-option-drag all your graphics apps into it to create aliases to those apps in the folder.)

Thomas' answer has worked for other people.
